Here are places where you can find bike lockers or supervised storage. Most are tied in one way or another to mass transit.
1Caltrain -- south of Tamien
Lockers at stations south of Tamien are operated by the Santa Clara Valley Transportation Authority. For renting a locker and their availability, call 408.321.7520.
2San Mateo Caltrain stations -- 2nd Ave, Hayward Park, Hillsdale
Lockers at the three San Mateo Caltrain stations (2nd Avenue, Hayward Park and Hillsdale) are available through the City of San Mateo. For rental information on those lockers, call 650.522.7336.
3Bart: A lot of BART stations have lockers... but a warning...
... the exposed racks in some stations almost beg to have your bike stolen.
You can call (510) 464-7133 for locker availability.
Also be careful because bikes parked against poles, fences or railings will be removed. Even if you see other people doing it, it doesn't mean it's safe.

4Bikestation -- free valet parking Berkeley Bart
One warning -- DON'T show up late because they will be gone and you will walk home.

Closed daily for employee breaks from 9:30 am-9:45 am & from 3:45 pm-4 pm.
Every Wednesday is Mechanic Day! Free Bike Evaluations from 7 am to 3 pm!
WEEKENDS & HOLIDAYS:
The bikestation is now closed weekends and holidays, but a mechanic will still be at the farmer's market (weather permitting) 10-3.

8SF municipal bike locker program
SF has a program where you can rent bike lockers by the year -- and they're really in good locations if you have to go downtown.
