OK, so I'm from LA and we've got.... the world's worst pizza out here. However, when I go to New York, I always try one pizza place or another. So, excuse a left coaster for entering this discussion...
128 Carmine
This is European (OK, Neopolitan style) pizza -- thin, crisp, smoky crust and more tomato sauce than cheese. I think most pizza today has WAY too much cheese.
This joint is in the West Village, spitting distance from John's and a LOT better. Everything about this pie is great and -- to top it off -- you can eat outside and watch people. Perfect for a summer night!
If you get there before 7:30, it used to be the pies were 50% off the regular price -- I don't know if they still do it.
This is always my first stop for pizza in New York.

2DiFara's
I agree with all my friends in New York -- this is the best pizza in the city. I've been there, I don't know, three or four times.
The warning is this: don't look *around* the place too much. I've seen mice there and so have others. In fact, when I did a google search to get the map link, I discovered that DiFara has been closed indefinitely by the health department.
So I figure being closed for health violations has to move the best pizza in the city to the number 2 slot.
Also, if you're not a local and don't know Brooklyn well, plan on spending a little time to find it. However, that's fun too -- Brooklyn's great.

3Lombardi's Pizza
I used to go here whenever I went to New York, but I haven't been back in a while because the last two times I tried, the waits were unreal (kind of like the waits used to be at John's before it started sliding...)
Anyhow, this is old school little Italy pizza -- reputed to be first true Pizzeria in the US. Whatever. It's superb and not expensive!
When I first started going there, whenever you left the place there would always be some tough looking guy trying to sell you a leather coat off the back of the truck. But Little Italy has outgrown that, it seems. Too bad.
Anyhow, if you can hack the wait, this will definitely be the best pizza you've eaten and the atmosphere is fantastic.

4John's Pizza
OK, I'm inclined to agree with the opinion that John's is over-rated, but it's still a big notch above a lot of the competition.
I first went there about 13 years ago and at that time, it was great. I returned about a month ago and found it wasn't nearly as good as I remembered.
Be that as it may, it's still a decent pie and by most city's standards it's great -- I mean it would be great out here in LA.
Besides, if you're a fan of Woody Allen's "Manhattan" you've gotta check out John's.
The upside now is this: it seems New Yorkers have given up on John's so when I've been there recently the wait hasn't been so bad. It used to be UNREAL on a Friday night...
